What worked for me was first run the .cmd downloaded from EmuDeck and let it do the install up to the "Collecting Drive Names" Then exit out and run the .cmd again. Emulation Station seems to use MAME for Sega Model 2 and a standalone emulator called "Supermodel" for Sega Model 3. Emudeck doesn't download the Supermodel emulator I don't think so you'd have to download that yourself, put it in the Applications folder, and it should work (if it doesn't need bios files or whatever).
